It helps to include which iPhone you have, which version of iOS it is running, and what you were doing when the problem happened.
That is normal, and nothing has gone wrong. When you delete photos on an iPhone, they move to Recently Deleted in the Photos app, where they wait 30 days in case you want them back. They still take up space until then.
To get the space back straight away: open Photos, tap Albums, scroll to Recently Deleted, then Select and Delete All.
Only the ones WhatsApp has saved into your Photos app — and by default it saves every photo and video people send you, so that is usually a large pile.
The media kept inside WhatsApp itself is out of reach. iOS does not allow any app to look inside another app’s storage, so no app on the App Store can do this, whatever it claims. CleanEx’s Guides tab walks you through clearing it yourself in WhatsApp, and measures how much space you got back.
System Data is caches, logs and temporary files that iOS keeps for itself. It grows and shrinks on its own and often looks alarmingly large. No app can clear it — iOS does that automatically when your phone runs low, and restarting your phone often shrinks it. Any app claiming it can clean System Data for you is not telling the truth.
Open the Photos app, tap Albums, and scroll down to Recently Deleted. Anything deleted in the last 30 days is there and can be recovered.

To find duplicates and large files it has to be able to see the library. That scanning happens entirely on your phone — nothing is uploaded, and nothing is deleted unless you choose it. You can change or revoke access at any time in Settings → Privacy & Security → Photos → CleanEx.
